I would recommend running both, since one can often detect problems that the other one doesn't. Also, I would recommend running them in safe mode, to ensure the best possibility of finding and removing anything that is found.

This tool is advanced though, and I would not recommend using it without a clear understanding of what you are doing, or the help of someone who does.
Try ad-aware, Spybot SD, and AVG antivirus.
